The emotional musical centerpiece from Selma bested "Everything Is Awesome," "Grateful," "Lost Stars" and "I'm Not Gonna Miss You" for the top honor.
As images of the civil rights movement and the march on Selma appeared in the background, Common and John Legend performed before their win.
A chorus joined the duo onstage, and David Oyelowo, who played Martin Luther King Jr. in the acclaimed film, was brought to tears following the performance.
"We wrote this song for a film that based on events that were 50 years ago, but we say Selma is now because the struggle for justice is right now," Legend said.
"We live in the most incarcerated country in the world. There are more black men under correctional control today than were under slavery in 1850."
"When people are marching with our song, we want to tell you, 'We are with you. We see you. We love you. And march on,'" said the singer-songwriter.
Common noted that the duo recently performed "Glory" on Selma, Alabama's Edmund Pettus Bridge, the structure that became a civil rights focal point:
"This was once a landmark of a divided nation, but now is a symbol for change. The spirit of this bridge transcends race, gender, religion, sexual orientation and social status."
Now a part of history as one of the 2015 Academy Awards winners, Legend explained the song's genesis at the Golden Globes last month, when it also won.
"Common called me and asked me to help him write this song," he recalled. "He threw out some title ideas and one of [them] was 'Glory.'"
"As soon as I heard that word, it inspired me to write the chorus. I really thought about the music I grew up on, which was gospel music, and how important it was in the [civil rights] movement."
"So many great soul artists grew up in the church as I did and I think understanding that connection between the spiritual and the secular and putting that to music is an important part of what we do."
Between this and Lady Gaga's Oscars performance, the night honoring the best in film featured a number of outstanding musical numbers, as well.
